I think Pemberton was so interested in Jacob for several reasons. One was selfish, because Jacob looked exactly like him. Another I think was more complex, like Jacob represented everything that Serena wasn't - life versus death, continuity versus endings, creation versus destruction. I think had Pemberton actually ended up with Rachel, rather than leaving camp and finding Serena, he would actually have potentially made a good father. I think, in the end, he saw Jacob as his chance to redeem some of the wrongs that he knew had been committed, and as his way of having at least some control as the rest of his life spun out.
I think he takes strongly to Jacob for the simple reason that Jacob is his son.
I don't think that Pemberton was a bad person. I agree that given the chance, Pemberton would have done the right thing (as proved when he gave Rachel the money to get away) and helped Rachel take care of Jacob, but Serena made it abundantly clear that she wouldn't allow it. I think he truly loved Serena, and he got caught up in her scheming before he realized what was happening.
I am not sure I am convinced that Pemberton was a good person. I think he was just 'less' bad than Serena, who was pure evil. Although I do think that is he hadn't had Serena in his life, it would have been very different. Possibly the good that was in him would have remained. I do think that he was drawn to Jacob by pure human nature. It is not easy to have a child in the world and not want to know about it.
